Doing synthetic chemistry can be really dangerous. First if any of you feel unsafe or see something, smell something that concerns you please bring it up directly and immediately with me. I also am demanding that I be informed of what reactions are being run and when they are being run if the scale gets much over 5 g. Also specifically any reactions being run with metal hydrides, hydrogen, strong oxidizing agents (e.g. nitric acid) or alkyl halides in particular methyl iodide (and other alkylating agents, cancer), or potentially explosive compounds like alkyl azides need to brought to my attention.

To unformat citations:

Determine which citations you want to unformat:

To unformat a particular citation, highlight only that citation.

If the citation you want to unformat is part of a multiple citation, highlight the multiple citation. All citations within the delimiters will be unformatted.

To unformat a section of the document, highlight that section.

To unformat the entire document, either select nothing or highlight the entire document.

Word 2007 and 2010 : On the EndNote tab, in the Bibliography group, click Convert Citations and Bibliography and select Convert to Unformatted Citations .

If you are unformatting the entire document, this unformats all of the in-text citations and removes the current bibliography.

There is some confusion in the group about how to do this. The response letter should have the text in the letter that responds to the comment not just the line number. Also the document needs to have the added and/or changed text highlighted somehow. The point is to make it easy for the editor and the reviewers to see what has been done. You should always do this. But it is also possible to provide a clean copy in addition to what I describe above.

From now on IPODs/personal music players with earbuds are not allowed in the lab during normal working hours of 7-6. After hours you may use them or on your brake.

I am doing this because you guys are not communicating with each other and are walking around in a music bubble. Lab work requires focus and communication. You may use them at your desk but keep it to a minimum or as a tool to remove background noise.

The four buckets need to be of the same type and weight in the centrifuge. Do not put in two of one type and two of another type. This stresses the rotor. Make the force balanced and even.

So one needs to reference the figures that are being discussed in the discussion section right? Why make the figures then. From now on usually you should not reference figures in the methods sections. The idea is that one constructs the paper around the figures. If the references occur in the methods section the journal will place the figures there. Also please check that you reference the figures in the proper part of the discussion section.

Do not start the class with a project if it is the subject of an upcoming provisional of full patent filing. I simply will not go through a patent nightmare/disaster again.

If you take it forward into the class then I will pull it and you will have to find another project in mid-stream.

**Safety Alert: Flammable Solvents and Centrifuges*

Ether is explicitly forbidden from use in centrifuges. All use of flammable solvents in centrifuges must be approved by me from now and all times henceforth. Failure to have me check out the way you are doing this experiment can result in action up to immediate termination.

There are simple and safe alternatives that work well if you can find some clean glassware.

Here is how you do it.

Set up the scope optics the way you want it.
Take a picture of an object (e.g. micrometer)
Take a picture of your object.
Open both in photoshop
Determine the number of pixels per known length
Draw a black or white box of a known number of pixels.
Label the box with the corresponding length.

Please do not import references by hand if you can help it. I prefer to use scifinder as that always works. There are many mistakes in content. Abbreviations, author names, and formatting that happen when you do it by hand.

When you do do it by hand pay attention to capitalization, names of authors, middle names, format of the journal name, reference type. These are the most common mistakes by your peers.

ignorance of chemical nomenclature

You guys are not trained in chemical nomenclature and you need to be very careful with structures and names of compounds since you are basically not trained well in this area.

e.g. it is not 1,4 butanediol or 1,4 Butanediol it is rather 1,4-butanediol. Do you see the difference?

Expect that you do not know and that how you wrote the name and the structure is wrong and check to make sure it is correct.

If you want to cite the whole sentence then generally you place the citation after the period. If you want to surgically cite a part of the sentence then place the citation after the part. Therefore it is possible to have a citation before and after the period in a sentence you write. Although I have never seen anyone do this.

Nietzsche was a controversial philosopher (1), who became more well known after his death. (2)

Citation 2 supports both statements and citation 1 is about how controversial F.N. was specifically.

Now you can see how the second sentence differs from a scholarly perspective from the first sentence? Citation 1 supports the first statement only and citation 2 only supports the second statement.

Colleagues: please note that the university now mandates that under the Family Educational Rights and Privacy Act of 1974 (FERPA), all students must formally grant written permission to release information pertaining to grades, GPA, or class rank. A sample release form is provided on the FERPA web page referenced below. This form should be filed BOTH with the faculty or staff letter-writer and also placed in the student's official file in the Department office. From that point forward, students need only notify that faculty if additional letters are to be provided. Email documentation in this regard is sufficient, as long as it is clear that the student wishes letters of recommendation to be provided, and provides contact information to send those letters. If formal academic or confidential records information is not to be disclosed, then the FERPA release is not necessary.

YOU CAN NO LONGER WRITE A STUDENT LETTER OF RECOMMENDATION CONTAINING grade, GPA or class rank information WITHOUT HAVING A RELEASE FILED. ASK EVERY STUDENT WHO REQUESTS A LETTER TO PROVIDE YOU WITH THIS FORM (ATTACHED).

SO: I have added this new text to our Graduate Student Handbook in this regard (and added the attached LOR release to the appendix):

Being Paid as an Undergraduate

Dear Undergrads:

I do value having you in the lab and look forward to the date for all you that you become a living and breathing part of the dna of our lab. However, our department frowns on spending precious money on non-degree activities. If I paid 5 undergrads for 10 hours a week over a year that equals 1 grad student salary. Of course I am generally willing to help out over the summer.

I am willing to pay you if you currently are a contributor to the lab. This can involve one or more of the following:

1. Contributing to general tasks that need to be done in the lab (a recent undergrad on his own accord organized some of the drawers to prevent breakage of expensive glass).

2. A student learns and masters several techniques we use in the lab (we had a student recently write a SOP for one of rheometer).

3. A student is a regular contributor to project updates to our funding agencies.

4. A student is coauthor on a manuscript or patent

5. A student has their own ideas

6. A student asks pertinent questions during group meeting.

7. A student goes above and beyond the call of duty.

8. A student comes highly recommended to me by your colleagues

9. If you can contribute work study I can also find the matching money.

10. If there is a particular hardship I want to hear about that as well so that I can help you out.

This means that I need to discuss your pay and progress on an individual basis. I don’t mind if you ask. Generally you will need to reach some threshold for me to say yes and that can take more than one summer.

ul means nothing. The accepted symbol for liters is (L) although (l) is used more rarely. Pl;ease try to use proper characters especially if preparing real documents we are trying to publish. The correct form is µL and mL. Also one of your colleagues is in the habit of labeling concentrations as the numerator only so 100 mg/mL is labeled as 100 µg . This is completely confusing. The units do matter.

New Directory for Saving Files from 'Biopolymer' Account

As many of you have noticed, you will no longer be able to save files directly to the 'Kiserbio_01' directory (the main server directory) using the biopolymer login. I have created a separate directory on the server called 'Instrument_Data' which should be used for saving files when using instrument computers (i.e. the rheometer computer). You will then be need to transfer these files from this folder into your personal folder in the main directory each time using your personal computer (so that it will be secure and will get backed up). This directory will need to be mapped on each computer using the path' \\server_ip_address\Instrument_Data' (I have already done this for the rheometer computer). For undergrads who don't have a personal computer in the lab and thus are not able to log in to the server using their personal login, feel free to ask a full-time staff member to transfer your files at the end of the day. Please organize this new directory in the same manner as 'Kiserbio_01' by creating a sub-folder using your name (First or First_Last is fine). Any questions please feel free to e-mail / come find me!

Please be very careful what you do to a method that is loaded on the instrument before you hit the "save" button. Satya just found out that the TFA gradient method on HPLC 5 was significantly different from the original method on HPLC 3. Kudos to her for checking! I hope everybody else is checking the integrity of their methods before running a sequence.

Graduate student travel award

Travel Funding: Funding is available for travel to conferences, especially if you are presenting a paper or poster. There is usually a better chance of obtaining funding if you apply early in the academic year. There are two main sources of travel funding: the ASUU and the Graduate School.

To request travel funds from ASUU, send: your name, name of conference attending, location, reason for attending (i.e., how attending will benefit you and the department), and an itemized list of anticipated expenses. If you get funding, you will need to save all of your receipts so that you can get reimbursed. Funding typically includes support for up to 50% of travel and registration expenses. Funding may also be available for non-conference expenses.

Travel funds are also available through the Graduate School with a departmental match. The instructions and form can be downloaded here. The maximum award is $400, $200 from the graduate school matched by an equal amount from the department. The Graduate School also requires that you save all of your receipts, and will reimburse you after you travel. You may apply for both awards simultaneously.

Extrusion Drug Stability

I was talking to some folks about using the HPLC as a highly accurate qualitative purity measuring device.

Don't forget the HPLC can be used this way.

1. Set up a general gradient method 0-100% ACN with 0.1% TFA in both media. This method should separate many compounds that might develop under thermolytic conditions.
2. Run a full spectrum on a DAD and examine it carefully.
3. Also run a blank solvent injection and perhaps a blank polymer extraction and spiked blanks as controls.
4. This can and should be done after extruding a sample for the first time. It would be good if you had a quantitative extraction but that is not even necessary. Only a single injection is needed.

Drying Pistol Use

1. You must wear safety goggles.All water lines must be clamped. Check drain for paper towels. Make sure the drain is draining.
2. Make sure you understand the safety and procedural issues of using high vacuum operation with a cryogen N2 trap.
3. Do not use some kluged together tubing for high vac. operations. (The tubing you guys were using was joke).
4. Check that the vac line manifold o-rings are in good shape (another sorry joke)
5. If you can get someone to help by holding the glass drying agent that would be useful
6. Make sure the o-ring is seated properly.
7. Place the open metal collar on first.
8. Then place the glass P2O5 drying agent flask against O-ring
9. Carefully close metal clamp
10. Close vacuum line on the pistol.
11. Attach the vacuum hose carefully. If you ream it you can break the glass so don't use too small tubing.
12. Open to vacuum slowly as to not blow your sample everywhere.
13. Then start heating. We have been using acetone for a reflux/heating agent. Be careful. Empty acetone after a few days use.
14. Open to air slowly as to not blow your sample everywhere.
15. Be careful disconnecting the vacuum line.

Interesting list. I think it is hard to be exceptionally strong at all of these. I think it is interesting to know what you are being evaluated on. A lot of this stuff they don’t or can’t teach but you can express it as part of who you are. I highlighted in red the ones I value the most. Usually if these are being manifested the others take care of themselves.

Solvents that can be used as a mobile phase in a HPLC

Someone ran 0.5 M NaOH through HPLC 4 over the weekend to wash a column. Previosly 6M NaCl was run through te same machine where the salt had precipitated out in the machine.

YOU CAN NOT JUST RUN JUST ANY FLUID THROUGH THE HPLC SYSTEM.

CAN/Water mixtures and dilute non caustic fluids like <1% TFA are OK. If you need to go beyond this PLEASE-PLEASE-PLEASE call technical support to make sure it is OK for our precious machines.

VPN Access for 64-bit OS Users

For those of you running a 64-bit OS (Vista x64, Windows 7), you will need to use the Cisco AnyConnect client for VPN access.

(1) Navigate to Control Panel-> Network and Internet -> Internet Options -> Security

(2) Click on "Trused Sites" and then on the "Sites" button below

(3) Add https://vpnaccess.utah.edu and https://bioenglab.utah.edu to your trusted sites (I'm not sure which is required but I added both and it works)

(4) Point your browser to vpnaccess.utah.edu

(5) Username: [uNID]@bioenglab.utah.edu (ex: u0338226@bioenglab.utah.edu)

Password: the same as your university password

(6) Click on the "Any Connect" tab on the left and then the "Start Any Connect" link at the top of the page. This should guide you through the installation process.

Remember to login to the VPN client using [uNID]@bioeng.utah.edu (not just your uNID). You should be able to see any drives that have been mapped over the network (i.e. \\Kiserbioeng01\Kiserbio_01, \\Kiserbioeng01\pdf_files). Also remember to log out when you are not using the VPN connection as only 7 connections can be open at once.

I just tried accessing the server via this method and it works.

To access the server/network from anywhere but BPRB:

1) Download and install the VPN software if you don’t have it already:

a. http://www.it.utah.edu/services/helpDesk/connectedhelp/vpn_faq/index.html

2) Once configured as described on the website above, click “Connect” in the VPN client.

a. Enter your uNID@bioenglab.utah.edu for “username” (i.e. u0580310@bioenglab.utah.edu)

b. Enter your university password for “password”

3) You should now be connected as a part of our network. All of your mapped network drives (i.e. kiserbio_01) should work

4) They started us off with 7 connections, which means no more than 7 people can be connected at any moment. Apparently VPN space is treasured so they don’t want to give us more than we’ll use. Therefore, disconnect from the VPN when you aren’t using it. If we find that 7 VPNs isn’t enough we can ask for more.

I am pretty excited, we will be much more efficient!! (I’m a nerd I know)

To facilitate scheduling of the resource, we have set up an online calendar through Utah’s IT group. The calendar can be accessed through the webmail interface by going the following URL:

Recipe - To make 500ml of 10X stock:

Weigh accurately 25g of glucose, 22.5g of sodium chloride and 13.785g of sodium lactate in a 500ml volumetric flask.
To this add 5.1mL of glacial acetic acid.
Add 18 mΩ distilled water and stir until all solids completely dissolve.
After dissolving, make up the volume till mark with 18 mΩ distilled water.
Measure the pH of the VFS after calibrating the pH meter (The final concentrated VFS-I should read pH ~ 4.2±0.1).
Store the VFS at 4°C.

To make 100ml of 1X VFS-I from the stock VFS+glucose (10X)

Using a volumetric pipette, pipette out 10ml of the 10X stock prepared previously into a 100ml volumetric flask.
Make up the volume using 18 mΩ distilled water. Store at 4°C. pH ~ 4.2 ± 0.1

Osmolality ~ 228 mOsm/kg

Ionic strength = 221mM (calculated)

Buffering capacity ~ 15.95 mM

extruder die screws came in

We now have 100 die screws for the extruder. They are located in the tabletop plastic organizer next to the extruder in the drawer marked “die screws”. I also removed all of the hex wrenches from the extrusion room except for the following:

1) The 2.5mm wrench which is with the die screws. This number is stamped on the side of the hex wrench, so please verify you are using the correct wrench before using it on the die screws.

2) The 6mm wrench which is for securing/closing the extruder lid. Once again, this number is stamped on the side of the wrench so please verify you are using the correct wrench every time.

We think the original die screws were stripped out because there were English-sized hex wrenches kicking around. Please ensure you use the metric sizes on all extruder parts (the instrument is German-made) and that the wrench fits snugly.

Dear Team,
This is a first for me to have a manuscript unsubmitted. Julie ignored a comment from the reviewers and I thought she had addressed it (my fault for not checking). The manuscript was then unsubmitted. So we learn from this I am sharing it with you. Journals constantly tweek their reference settings and ENL style files might be out of date. You need to check your refs against what they want at this particular time. You also do need to look at each and every reference and make sure that it isn't Gp120 and Ph and Aids and that there isn't anything weird going on. Also please make sure you have the references you use in your manuscript as the correct reference type.

All reference styles can be modified easily (in a geeky way) in Endnote in Edit/Output Styles. Capitalization can be dealt with under edit/preferences/change case.

Naming of gels
Format: MDLG-000-000, where the first set of numbers is the gel number and the second set of numbers is the batch number.
1. Open the gel inventory file (\\Kiserbioeng01\Kiserbio_01\GroupDocuments\Excel_Sheets\Gel_Inventory.xls) to check existing gel compositions and names. (There is a function in the works that will make this easier.)
2. Gel names always start with MDLG (Microbicide Delivery Lab Gel).
3. If there is no matching composition to the new gel, then the gel number is the next available number, and the batch number is 001.
4. If there is a matching composition, then use the same gel number as the already existing one, and use the next available batch number.

4. To connect the call to the second extension, press the soft button under “xfer” again to complete the transfer.

Using Scifinder Scholar

Scifinder is the premiere view into the world's largest scientific database. All of pub med is indexed in this database plus nearly all of the engineering, technical literature, polymers and patents. It also allows you to search for chemical substances, . It includes the ability to search for reactions and chemical structures. It is also directly connected to the pdf files if the university has the file or through interlibrary loan. It also works nicely with endnote. You must learn how to use Scifinder. To use this tool to its full ability you must sign up for interlibrary loan.

Log into Scifinder and do a search and get a list of citing or cited publications

Log into Scifinder scholar
You should now see in the window explore references, explore substances and explore reactions. Select "research topic" and try entering "neural regrowth biodegradable polymer" in the Research Topic text box.
Hit OK.
Some results will appear. Did you find anything with both of those concepts?
Go back and try typing in "The use of a biodegradable elastomer in the nervous system." Into the Research Topic text box. This is one of the cool things about Scifinder is its use of natural language queries.
Notice the different combinations and associations of the words you typed in. Would it be useful to select "references containing the concept 'use'"?
Click on the box "references were found containing the two concepts 'biodegradable elastomer' and 'nervous system' closely associated with one another."
Then Click Get References.
You find an article by Borkenhagen - In vivo performance of a new biodegradable polyester urethane system used as a nerve guidance channel. (see screen capture 3B below).

Do an author search

SciFinder can also do author searches. Let's try searching for some guy named Patrick Kiser.
Click the back button until you get to the explore window, select "Author Name" instead of "research topic" this time.
Paste in his last name (be careful with the spelling) and his first initial, P
Note that it can also search for alternate spellings of the last name. We know how to spell this name, so we can uncheck this box.
Click Search
There are a lot of Kisers out there, but we're only interested in Patrick F, so put a checkmark next to his name and hit "Get References."
Let's say we're interested in patents. We can refine this list to show only patents. Click "analyze/refine" (near the bottom of the screen).
Click refine.
Click Document type.
Select the patent checkbox and hit OK.

Using Scifinder to obtain the document

Scifinder is a very powerful tool to obtain the information as well.

When you see a reference that you found in a search you can click the full text icon
This will take you a page with several urls one of them will be interlibrary loan
another may be a direct link to the pdf file or the publisher site or the patent office.
You will need an account with Illiad to request the document through ILL and the program autofills the request in Illiad which is very convenient.
If you do not have one get an Illiad account.

Using Endnote with Scifinder

click get references
Select the references you are interested in
on the top right hand side above the list of hits is an export button. Click it.
select file type/tagged format (endnote needs the proper database field labesl for import).
give it file name and click export.
open Endnore and click File/Import
A window will open. You will need to select the Import option and filter. Select Scifinder (CAS). This contains all of the information to get the import to work correctly.
Browse to the file you imported from CAS and click import.
You now have created or added references to a Endnote database.

As you know it our policy to not send samples with approval of the PI before the shipment. This is also true of sending out data. The PI needs to generally see the report before it is communicated externally.

Extruder cleaning

Extruder Cleaning.
As some of you may have heard, I had an issue with the extruder contaminating some polymer a while back. I did not check everything to see if it was cleaned sufficiently before I started. The extruder itself was good, but we have been lax in cleaning the feeder. Polymer melts in the opening at the bottom and needs to be cleaned. I know it’s a pain to clean and takes a long time, but everyone should ensure that ALL parts are cleaned when we finish. And be sure to check all parts before you begin. Tony and I are trying to find good metal brushes to fit in the various openings, but basically you just need to keep picking at it. Any “rough spots” on the extruder screws are polymer that needs to be removed. It helps to reheat the screws to clean them. Also check the back part of the screws at the end of the threads.
Always plan plenty of time to clean as part of your experiment and extruder scheduling. It’s just part of the work. I usually spend an hour or more cleaning up after each use.

Linking a pdf file in our pdf library

We have a large linked endnote library which needs to be maintained.

Once the information about the PDF file has been entered into the EndNote reference library it should be linked within the Kiser Network after being moved out of the "To Link To EndNote" folder and placed with all of the other PDFs. This is a simple step that will allow one to navigate quickly through reference materials and PDFs documents. First the PDF file should be moved out of the "To Link To Endnote" folder and into its proper folder.

There are two ways in which you can link the PDF file with the EndNote reference.

If the computer you are using has the program Copy Path, follow these steps:

1) While still in the open reference, scroll to the bottom of the page, there should be a category labeled "URL".
2) Go to the exact PDF file. Left click on its label, then click on:
Copy Path ► Copy Long Path

3) Go back to the section called "URL" in the EndNote reference library and paste the information.

4) Check the path by clicking on the URL to ensure that it opens the PDF document.

If the computer you are using does not have the program Copy Path, follow these steps:

1) While still in the open reference, scroll to the bottom of the page, there should be a category labeled "URL".
2) Left click on the mouse, then click on:

Link to… ► Look in ► pdf_files on Kiserbioeng01

From there you should be able to find your PDF and click ok.

Notebooks and computer files

You may take your notebook home to write in it or to write reports papers etc... Otherwise the notebook should be kept in the lab.

Please read and be familiar with the guideline document for keeping a lab notebook. We realize the document is a bit corporate but it outlines a good system for taking notes in the lab. Please try to follow this whenever possible. If you have questions ask a senior graduate student who has experience with this.

Keeping a lab notebook is one of those things that you can always do better. You will also be judged on how good of a scientist you are by how well you do this so you might as well get used to it now.

The idea is that you use your notebook to organize samples, procedures and raw data and computer files. So if you generate a sample on notebook 5 pg 10 line 25 the name of the sample is JH-5-10-25. Then a spectra is generated for this sample the name of the spectra is JH-5-10-25. If you use this data to make an excel spread sheet then you can name the file JH-5-10-25.xls. If you want you can always add descriptors to the name on the vial or the spectra etc...

This system will really help you out when things get confusing or when you think you may have made a mistake or can't remember what you did.

All new data on kiserbioeng01/kiserbio_01 are backed up nightly to different hard drive. This service will not be provided if the files are placed in the other directories. Research files shold be stored on the server.

You may use offline files to take you files home with you on your notebook.
